Allison + tune = odd shifting?????

Got an 04 8.1 allison and I had my old Diablosport tuner laying around that was on my 1/2 ton and then on my brothers F150. Worked good on both trucks but we took it off his truck one day to put on mine and see what it would do. It had 2 different tunes in it for my truck and I installed one and took it for a test drive and it really woke the truck up but every now and then the transmission would hold itself in gear or not shift out of a gear and I'd have to play with it to get it back and it would act normal for awhile. Got scared of screwing something up so I put it back to stock and was glad to find out everything acted fine. Decided to give the tuner another shot after hearing that the TCM might just be learning how to handle all the new power so I put it back on and eased into it a couple days and it was better but I still would notice the transmission doing the same things. Put it back to stock and everything's fine. Truck only has 50k miles on it and doesn't appear as if it was worked hard before I got it so I would think the transmission should be fine. Is there a trick to these Allisons when giving then more power or should I just leave it as is?
 
Man I was Under the impression that the tuners were specific for each vehicle model? Never had shift issues, I did program axle ratio, tire size and that kinda ****. May wanna check and see if it's compatable with Ur truck. That would blow balls to mess it up.

Some tuners do not adjust the transmission settings. Which makes them shift funny or not at all sometimes. I think it's edge (not really sure) they recommend for the Chevy cause they change transmission settings so it shifts right. The others don't.
