It'll work fine with a 4 speed. Only difference is some minimal changes in the fuel and spark tables. You could swap out your auto tranny eprom for a manual one but I doubt you would notice much of a difference. I would leave the EGR operational. Removing it really doesn't gain you anything and requires some programming changes to eliminate. There is a post in the tech section from a couple weeks ago discussing this. I'm not sure about the AIR system.
